Gra jest rozwijana przez Telltale Games we współpracy z projektantami Minecrafta, firmą Mojang AB. Muzyka do gry zostałą nagrana przez Anadel, kalifornijski zespół folkowy.

| Epizod 1 | The story begins with Lukas narrating a to-be-completed novel about Jesse and his / her friends' perilous adventures, including their immense popularity. As Lukas concludes, Jesse, Axel, and Olivia provide some constructive criticism regarding the novel, and Lukas agrees that some areas can be improved. Radar, Jesse's assistant, shows up afterward. The five then leave the Order's palace and go their separate ways to prepare for various Founding Day celebrations, while Radar stays with Jesse and helps him around with various tasks in Beacontown of the player's choosing, such as making a statue for Nell, and choosing which pig should be used to represent Reuben for a float. After completing them, Jesse heads down to the mines to meet Petra and puts Radar in charge for the time being.
In the mines, Jesse meets Petra and they both fight off some zombies. Petra then races Jesse through the mineshaft to find a "mystery monster", who turns out to be a llama (later found out to be named Lluna). They both eventually capture the llama, but also manage to find a strange glove atop a pyramid which whispers Jesse's name. The pyramid they are standing on collapses and reveals a bottomless pit. Acting quickly, Jesse and Petra close off the pit and escape through a hole. On the surface, Jesse leaves a sign with a warning of the player's choosing, and the two head to Champion City to bring back the llama to Stella in exchange for Petra's golden sword. At Champion City, the two meet Stella and give the llama back to her. Stella then informs Petra that the "adventure" was a scam and that she lives in Champion City now, much to the disgust of Jesse. The two (Jesse and Petra) feel like the only way to break even is to "steal" the golden sword, and they do so by either fighting the body guards or sneaking in through the puppy kennel. The two then head to Stella's treasure room, only to notice Petra's golden sword is missing. Stella awkardly shows up, accepts "defeat", and gives Petra back her sword. As they leave, Stella informs them that this encounter was an important day in their "rivalry". On the way back to Beacontown, the pit that Jesse and Petra covered blows up and spews out charged creepers, but the two fight them off with ease before covering it up once more. The two then head straight to Beacontown to meet with Jack, a former well-known treasure hunter, at his emporium in Bad Luck Alley. Jack talks to Jesse regarding the glove, and also introduces them to Nurm, Jack's right-hand in making maps. Jack at first refuses to help them out, but eventually accepts their offer. The four then get some armor from the Order's palace (while doing their best to ignore Radar's babbling about Founding Day preparations), and the player can choose whether or not to put Radar as acting leader while they are away. On the way to the ocean temple, Jack informs them that the ocean monument is run by a creature known as "the Admin", who plays by its own rules. Disregarding it, the four then suit up in water helmets, swim to the ocean monument, and head inside. Inside they find some elder guardians and kill them with ease. Jesse then completes a door frame, freeing Vos simultaneously. Jack is surprised to see Vos alive, and the five make it inside the main part of the temple. Eventually, the five find the two structure blocks (the player can only choose one of the two), and fight off various Heckmouths, including "the Admin". The player can choose whether to help Petra or Jack, and the five barely make it out alive. Back in Beacontown, Jesse closes the pit with the structure block, and the five celebrate Founding Day. Just as the celebrations are about to start, "the Admin" goes after Jesse and vows to demolish him / her. In a post-credits scene, Lukas is writing the novel when he sees "the Admin" heading for Beacontown. He quickly suits up and rides off on his horse toward Beacontown. | |
| Epizod 2 | "The Admin" meets Jesse at Beacontown, and the two fight against each other, destroying part of Beacontown in the process. "The Admin" also takes the structure block away from Jesse and swallows it whole. Just as "The Admin" is about to swallow Jesse whole, Lukas distracts him with a bow to the eye, and saves Jesse from certain death. Jesse then realizes that the symbol on "The Admin's" head was the same symbol shown on the Heckmouths back at the ocean temple, and Jesse realizes that destroying the symbol is the only way of destroying "the Admin". With no time to spare, Jesse takes Lukas' horse, climbs up "the Admin", and kills it, dropping a giant clock in the process, which Jesse uses to make the sun come up.
In the aftermath, Jesse and others are doing all they can to rebuild Beacontown, and Jesse can choose whether to give Lukas or Radar the title of "Clockmaster", which basically involves watching a giant clock all day. Jesse then meets up with Jack and Vos, who unintentionally spill that they are about to go on a new adventure with Nurm and Petra, much to the disgust of Jesse. Suddenly, Jesse and Petra see snowflakes falling in Beacontown, and one of them ends up melting inside the glove, revealing "the Admin" to be a snowman. The snowman then gives Jesse a challenge: Beacontown will remain dark and huddled with hostile mobs until Jesse reclaims the giant clock, which the snowman says is "at the tippy top of my awesome, fantastic, super-deadly icy palace of despair". Jesse and numerous others fight off numerous strays and zombies, and the group (consisting of Jesse, Petra, Lukas, Radar, Jack, and Vos) head toward the ice palace. On the way to the ice palace, the group encounter Lluna and Stella, once again talking about their "rivalry". The group ignore her, and she eventually tags along with them in order to "keep an eye on them". Stella then reveals that Radar was originally part of Stella's inventory management team, and insists that Jesse be careful about Radar having too much leadership. At the ice palace, the snowman drops the group into the pit, and Jesse can choose whether to go with Lukas or Petra in order to find the clock. The group eventually end up in a roller-coaster-like maze, and meet the snowman once more, giving the group (consisting of Jesse, Lukas, and Radar or Jesse, Petra, Jack, and Vos) several challenges, such as a shooting gallery, parkour, and a fight with a giant snow golem. Nonetheless, the Admin insists that only one person is supposed to win, and throws Radar into another challenge, with Vos randomly disappearing. The group then mine their way out with a diamond pickaxe and face numerous Endercreepers. Jesse can then choose whether Petra or Jack should get the clock, and whether Stella should come along or leave her be. Jack makes it up to the clock and destroys it, turning the world back to normal time. Jack insists on finding Vos, and the group help Jack find him. Suddenly, it is revealed that Vos is indeed the Admin, and he insists on partnering with Stella (only if the player decides to let her come along). The Admin then teleports Jesse to a jailhouse. In a post-credits scene, the warden tells the player that the Admin sends people here that they have "special plans" for them, and that the people are "not very nice, either". The scene then cuts to Prisoner X laughing malevolently. | |
| Epizod 3 | Jesse gets teleported to an area filled with obsidian and lava, with a speakerphone telling Jesse to follow an "orange line" to a "check-in zone". Jesse does so, and the line takes him to a place known as the Sunshine Institute. The warden greets Jesse and explains to him/her that the institute is actually an reformatory for "difficult people". Petra / Jack also show up and attack both the warden and Big Hank, allowing Jesse some time to escape. The two then go on a footrace with several associates and Big Hanks in an attempt to reach "The Burrows", in which they become successful, only to be caught by a Big Hank. The warden then sends Petra / Jack to the "Mush Room", and sends Jesse to his office.
In the warden's office, the warden introduces Jesse to Radar and Nurm, and also puts Radar under "The Iron Breathtaker", and the player can choose whether or not to work for the warden as an associate. Stella also shows up and informs the warden to watch Jesse for "trouble", mentioning their "rivalry" once more. The three (Jesse, Stella, and Radar) then head to the "Mush Room", which is basically concrete cells with a "courtyard". Inside, they meet Bigbst4tz2, Jesse chats with numerous "guests", and is able to give Radar a cookie / mushroom stew. Suddenly, Prisoner X (revealed to be named Xara) escapes, and Bigbst4tz2 informs the four (Jesse, Radar, Petra / Jack, and Nurm) to go to a cell for safety. Petra / Jack explain to Jesse that Xara is locked in a cell deep underground, and Jesse believes that Xara and them need to work together. Back in the "courtyard", Jesse believes that he / she can get a promotion if he / she finds if Oxblood is doing something against the rules, and is able to find Oxblood keeping a mooshroom in captivity. The warden them explains to Jesse that he / she has to shear the mooshroom in order to get promoted. Depending on if you choose to shear the mooshroom or not, Jesse (by him/herself if you shear it) and the four (only if you don't shear it) get taken to the Zombie Mines, an area where "guests" harvest zombies for rotten flesh. Jesse discovers that there is a redstone circuit connected to Xara's cell, and concludes that a lever needs to be made in order to bypass it. Jesse can make a truce with Stella if the player decides to do so, and is able to bypass the circuit to Xara's door. Just as Jesse is about to enter Xara's cell, the Admin shows up, punishes the warden, and orders Jesse to fight Petra / Jack. The battle ends in a draw after the two team up to go against the Admin. Suddenly, the Admin disguises himself as Jesse, and teleports Stella to Beacontown with him. The five (Jesse, Petra, Jack, Radar and Nurm) then hunt down for Xara. At Xara's cell, it is revealed that the Admin's real name is Romeo, and Xara agrees to help Jesse escape on the condition that one of them (Nurm or Lluna) stay behind (this is so the explosives don't get triggered), and the prisoners escape the Sunshine Institute. In the burrows, the warden is in a rage over Prisoner X's escape and reveals that Xara was a former Admin. Just as the warden is about to ignite TNT, Xara kills him with a poison arrow, and the six (Jesse, Petra, Radar, Jack, Xara and Nurm / Lluna) fight numerous creatures, including Creeper-spiders and three-headed Ghasts. Xara then reveals that there was a third Admin named Fred, who died during the battle with Xara against Romeo. Xara also reveals that the only way to take away Romeo's powers is to go below the bedrock. In a post-credits scene, Romeo (disguised as Jesse), steals the Order's amulet and summons a guard to track them down. | |
| Epizod 4 | Below the bedrock, the six (Jesse, Xara, Petra, Radar, Jack and Nurm/Lluna) make their way down a tower. Suddenly, a giant enderman appears and begins dismantaling the tower, but the group barely escapes and make their way toward the Oasis, a city that supposedly has automated farming. At the Oasis, it is revealed that the city is in ruins. Xara gets angry over a destroyed bed, but eventually gets over it, and tells Jesse that the portal is the only way home, and that the secret weapon is in Fred's house at Fred's Keep. The group (Jesse, Petra, Radar, Jack and Nurm/Lluna) then go on a minecart track towards Fred's Keep
On the way to Fred's Keep, the giant enderman takes out a potion of the track, causing the group to seperate. Jesse and Jack are hanging on the edge of a cliff, and are cornered by people who "sniff out for outsiders" (one of whom is named PorkChop). They offer their assistance in exchange for their swords. Should the player give them their swords, PorkChop and company will assist Jesse and Jack onto solid ground before leaving. Likewise, should the player refuse the deal, Jack will fall towards certain death, and Jesse is able to climb up safely. Nonetheless, the group (Jesse, Petra, Radar, Nurm/Lluna and/or Jack) make it to Fred's Keep. At Fred's Keep, the group meet with Binta, who informs the group that they can't enter Fred's house unless they win a trivia contest, in which Jesse accepts. Jesse is able to talk with other people at Fred's Keep in order to obtain more information about Fred, such as his favorite tool, or his pet chicken's name. Eventually, if Jesse wins the contest against the defending champion, Kent, he is able to search the house freely for the weapon. Likewise, if Jesse loses the contest, he sneaks into the house to find the weapon. It turns out, however, that the "weapon" is actually Fred's personal diary. Nonetheless, Jesse convinces that the people of Fred's Keep will have a much better life above the bedrock. Binta makes preprations while the group (Jesse, Petra, Radar, Nurm/Lluna and/or Jack) head towards Romeoburg. On the way to Romeoburg, the minecarts hit a few ditches, and Petra, Radar and Lluna/Nurm and/or Jack are hit with potions of slowness from the guard that Romeo (disguised as Jesse) summoned. After an altercation, it is revealed that the guard is Ivor, and Ivor reveals that Romeo gave him the Order's amulet in order to find "the fraud" (the real Jesse). Jesse sets up Ivor with a cover story of the player's choosing to fool Romeo, and in exchange, Ivor allows Jesse to use the amulet. Ivor then dissappears in a puff of smoke, and the group continue toward Romeoburg. At Romeoburg, the group are confronted by members or Romeo's supposed "army", which turns out to be just a record player. Having caught them in their act, the two (Soup and Cal) let them in and let them take on Romeo's Death Challenge, which involves a bunch of hostile mobs infused with lava. The group are able to survive the challenge, and make it towards a cabin. Inside the cabin, Petra talks to Jesse abut not being able to talk to each other, but the two reconcile and put aside their differences. The two then solve a puzzle to find Romeo's "weapon", which is known as "#Potato451", and make it back toward the Oasis. Back at the Oasis, Jesse sets off the firework to signal the people at Fred's Keep, and gives Fred's "weapon" to Xara. Suddenly, a giant enderman appears and begins demolishing the portal, but it is quickly rebuilt by Jesse. The player can then choose to leave Radar behind as a distraction for the enderman or bring Radar with him, and the group goes through the portal. Back in the Overworld, the group (Jesse, Petra, Jack, Nurm/Lluna and Radar/Binta, Cam and Kent) show up at the Order's old temple. Jesse notices a firework going off, and sees that Beacontown is under Romeo's control. In a post-credits scene, Lukas meets with Romeo (disguised as Jesse), and asks him where the others are. |
